Currently, Profile Hidden Markov Models (Profile HMMs) are the methodology of choice for probabilistic protein family modeling. Unfortunately, despite substantial progress the general problem of remote homology analysis is still far from being solved. In this article we propose new approaches for robust protein family modeling by consequently exploiting general pattern recognition techniques. A...

background: plasmodium vivax is responsible for approximately 80 million malaria cases in the world. apical membrane antigen1 (ama-1) is a type i integral membrane protein present in all plasmodium species. ama-1 interferes in critical steps of invasion of human hepatocytes by sporozoites and red blood cells by merozoites and is one of the most immunodominant antigens for eliciting a protect...

Sm8 is a major tegumental antigen of Schistosoma mansoni. The partial cDNA was isolated and analyzed. Sequence analysis revealed transmembrane compatible hydrophobic domains and a putative leucine zipper pattern. The mRNA and the protein are predominantly expressed in adult worms.

A recent study in which a calcium-sensitive fluorescent protein was expressed in transgenic Drosophila has shown that a command neuropeptide that turns on a complex behavioral sequence elicits a spatially and temporally complex pattern of neuropeptide signals.

Patterns that appear rarely or unusually in the data can be defined as outlier patterns. The basic idea behind detecting outlier patterns is comparison of their relative frequencies with frequent patterns. Their frequencies of appearance are less and thus have lesser support in the data. Detecting outlier patterns is an important data mining task which will reveal some interesting facts. The se...

boophilus genus ticks are responsible for transferring some pathogens and reducing production factors in cattle. tropomysin (tpm) protein has actin regulator activity and playing important role in immune and allergic reactions. the main goal is to determine different aspects of phylogenetic, similarity, homology, structure and allergenicity of tpm protein. in prior study, we identified tpm by u...

mRNA control hinges on the specificity and affinity of proteins for their RNA binding sites. Regulatory proteins must bind their own sites and reject even closely related noncognate sites. In the PUF [Pumilio and fem-3 binding factor (FBF)] family of RNA binding proteins, individual proteins discriminate differences in the length and sequence of binding sites, allowing each PUF to bind a distin...

Previous studies have shown sequence similarity between a region of the autosomal dominant polycystic kidney disease (ADPKD) protein, polycystin-1 and a sea urchin sperm glycoprotein involved in fertilization, the receptor for egg jelly (suREJ). We have analysed sequence databases for novel genes encoding PKD/REJ-like proteins and found a significant region of homology to a large open reading f...
