Nucleotide excision repair (NER) and DNA mismatch repair are required for some common processes although the biochemical basis for this requirement is unknown. Saccharomyces cerevisiae RAD14 was identified in a two-hybrid screen using MSH2 as "bait," and pairwise interactions between MSH2 and RAD1, RAD2, RAD3, RAD10, RAD14, and RAD25 subsequently were demonstrated by two-hybrid analysis. MSH2 c...

This paper deals with Named Entity Recognition (NER). Our work focuses on the application for the Czech News Agency (ČTK). We propose and implement a Czech NER system that facilitates the data searching from the ČTK text news databases. The choice of the feature set is crucial for the NER task. The main contribution of this work is thus to propose and evaluate some different features for the na...

We thank reviewer 1 for this feedback. An additional paragraph has been included in the introduction describing previous studies that have reported high levels of members of the NER pathway in cancer, in particular ERCC1. We have previously published a review article on this topic: Bowden NA. (2014) Nucleotide excision repair: why is it not used to predict response to platinum-based chemotherap...

In this paper, we present a feature-based named-entity recognition (NER) model that achieves the start-of-the-art accuracy for Vietnamese language. We combine word, word-shape features, PoS, chunk, Brown-cluster-based features, and word-embedding-based features in the Conditional Random Fields (CRF) model. We also explore the effects of word segmentation, PoS tagging, and chunking results of ma...

We describe our effort in developing a Named Entity Recognition (NER) system for Hindi using Maximum Entropy (MaxEnt) approach. We developed a NER annotated corpora for the purpose. We have tried to identify the most relevant features for Hindi NER task to enable us to develop an efficient NER from the limited corpora developed. Apart from the orthographic and collocation features, we have expe...

Named Entity Recognition (NER) is an important task in Natural Language Processing. It provides key features that help on more elaborated document management and information extraction tasks. In this paper, we propose seven machine learning approaches that use HMM, TBL and SVM to solve Portuguese NER. The performance of each modeling approach is empirically evaluated. The SVM-based extractor sh...

Named-Entity Recognition (NER) is still a challenging task for languages with low digital resources. The main difficulties arise from the scarcity of annotated corpora and the consequent problematic training of an effective NER pipeline. To abridge this gap, in this paper we target the Persian language that is spoken by a population of over a hundred million people world-wide. We first present ...

Transcription-coupled DNA repair (TCR) is a subpathway of nucleotide excision repair (NER) that is triggered when RNA polymerase is stalled by DNA damage. Lesions targeted by TCR are repaired more quickly than lesions repaired by the transcription-independent "global" NER pathway, but the mechanism underlying this rate enhancement is not understood. Damage recognition during bacterial NER depen...

Various recent studies show that the performance of named entity recognition (NER) systems developed for well-formed text types drops significantly when applied to tweets. The only existing study for the highly inflected agglutinative language Turkish reports a drop in FMeasure from 91% to 19% when ported from news articles to tweets. In this study, we present a new named entity-annotated tweet...

In this assignment, we look at the problem of Named Entity Recognition (NER), which is a sequence labeling task. We approach the problem using chain CRF model. Further, we compare the CRF model to structured SVM, in terms of F1 score, learning curve, training time and variation across multiple runs.
