Process-based network decomposition reveals backbone motif structure.
A central challenge in systems biology today is to understand the network of interactions among biomolecules and, especially, the organizing principles underlying such networks. Recent analysis of known networks has identified small motifs that occur ubiquitously, suggesting that larger networks might be constructed in the manner of electronic circuits by assembling groups of these smaller modu...
متن کاملMotif decomposition of the phosphotyrosine proteome reveals a new N-terminal binding motif for SHIP2.
Advances in mass spectrometry-based proteomics have yielded a substantial mapping of the tyrosine phosphoproteome and thus provided an important step toward a systematic analysis of intracellular signaling networks in higher eukaryotes. In this study we decomposed an uncharacterized proteomics data set of 481 unique phosphotyrosine (Tyr(P)) peptides by sequence similarity to known ligands of th...

MOTIVATION The large, complex networks of interactions between proteins provide a lens through which one can examine the structure and function of biological systems. Previous analyses of these continually growing networks have primarily followed either of two approaches: large-scale statistical analysis of holistic network properties, or small-scale analysis of local topological features. Mean...
متن کاملProcess Vs Network Structure
The process structure is a horizontal approach where instead of organizing along the product or function, the organization is structured along the key processes. Typically, a process refers to a set of related tasks and activities that work together in a predetermined sequence to transform inputs into user consumable outputs. The main challenge is to identify the core business processes which p...
متن کاملDiffusive process on a backbone structure with drift terms.
The effects of an external force on a diffusive process subjected to a backbone structure are investigated by considering the system governed by a Fokker-Planck equation with drift terms. Our results show an anomalous spreading which may present different diffusive regimes connected to anomalous diffusion and stationary states.
