چکیده

Ordinary differential equation systems are used to model abundances of chemical species as deterministic continuous time processes. Identification of the system from noisy data is a major challenge with applications in systems biology – such as to the inference of phosphoprotein interaction networks as in [3]. For mass action kinetics the system structure – the network – is encoded via sparsity in a parameter vector, whose dimension increases rapidly with the number of species. We have developed an algorithm for simultaneous system identification and parameter estimation via minimisation of a penalised loss function. The global minimiser is difficult to find, and focus has been on computational aspects, as well as variancereduction techniques. Several techniques are combined to cope with the computational and statistical aspects. The resulting method is implemented in an R-package, which handles enzymatic systems of up to 100 chemical species.

Improved Channel Estimation for DVB-T2 Systems by Utilizing Side Information on OFDM Sparse Channel Estimation

The second generation of digital video broadcasting (DVB-T2) standard utilizes orthogonal frequency division multiplexing (OFDM) system to reduce and to compensate the channel effects by utilizing its estimation. Since wireless channels are inherently sparse, it is possible to utilize sparse representation (SR) methods to estimate the channel. In addition to sparsity feature of the channel, the...

Efficient algorithms for ordinary differential equation model identification of biological systems.

Algorithms for parameter estimation and model selection that identify both the structure and the parameters of an ordinary differential equation model from experimental data are presented. The work presented here focuses on the case of an unknown structure and some time course information available for every variable to be analysed, and this is exploited to make the algorithms as efficient as p...

Regularized maximum likelihood estimation of sparse stochastic monomolecular biochemical reaction networks

A sparse parameter estimation method is proposed for identifying a stochastic monomolecular biochemical reaction network system. Identification of a reaction network can be achieved by estimating a sparse parameter matrix containing the reaction network structure and kinetics information. Stochastic dynamics of a biochemical reaction network system is usually modeled by a chemical master equati...

A Direct Projection Method for Sparse Linear Systems

An oblique projection method is adapted to solve large, sparse, unstructured systems of linear equations. This row-projection technique is a direct method which can be interpreted as an oblique Kaczmarz-type algorithm, and is also related to other standard solution methods. When a sparsity-preserving pivoting strategy is incorporated, it is demonstrated that the technique can be superior, in te...

On-the-Fly Local Error Estimation for Projective Integrators

A novel and efficient technique is developed for estimating the local error per step when firstand second-order accurate projective integrators are applied to stiff multiscale systems. The estimation can be done on-the-fly; that is, the accumulated local error is readily estimated at the end and during the course of computing the solution at each outer time step. We demonstrate the effectivenes...
