چکیده

A variety of genome-wide profiling techniques are available to investigate complementary aspects of genome structure and function. Integrative analysis of heterogeneous data sources can reveal higher level interactions that cannot be detected based on individual observations. A standard integration task in cancer studies is to identify altered genomic regions that induce changes in the expression of the associated genes based on joint analysis of genome-wide gene expression and copy number profiling measurements. In this review, we highlight common approaches to genomic data integration and provide a transparent benchmarking procedure to quantitatively compare method performances in cancer gene prioritization. Algorithms, data sets and benchmarking results are available at http://intcomp.r-forge.r-project.org.

intcomp: Benchmarking pipeline for integrative cancer gene prioritization algorithms based on gene expression and copy number data

Various algorithms have been suggested to discover cancer-associated genes and chromosomal regions based on integrative analysis of genome-wide gene expression and DNA copy number profiling data. However, quantitative comparison of these models has been missing. The intcomp R package provides a benchmarking pipeline for quantitative comparisons of the alternative methods. This vignette is aimed...

Integrative oncogenomic analysis of microarray data in hematologic malignancies.

During the last decade, gene expression microarrays and array-based comparative genomic hybridization (array-CGH) have unraveled the complexity of human tumor genomes more precisely and comprehensively than ever before. More recently, the simultaneous assessment of global changes in messenger RNA (mRNA) expression and in DNA copy number through "integrative oncogenomic" analyses has allowed res...

Integrated DNA Copy Number and Gene Expression Regulatory Network Analysis of Non-small Cell Lung Cancer Metastasis

Integrative analysis of multi-level molecular profiles can distinguish interactions that cannot be revealed based on one kind of data in the analysis of cancer susceptibility and metastasis. DNA copy number variations (CNVs) are common in cancer cells, and their role in cell behaviors and relationship to gene expression (GE) is poorly understood. An integrative analysis of CNV and genome-wide m...

Evaluation of the Prognostic Value and TRIP13 gene Expression in Gastric Cancer

Introduction: Gastric cancer is a major public health issue worldwide. The factors that initiate cancer are not well understood, however aberrant expression of genes is associated with this cancer. TRIP13 plays pivotal roles in meiotic recombination, DNA repair, and cell cycle progression. An increasing body of evidence suggests that TRIP13 may possess functions other than meiosis and mitosis, ...

Integrating data on DNA copy number with gene expression levels and drug sensitivities in the NCI-60 cell line panel.

Chromosome rearrangement, a hallmark of cancer, has profound effects on carcinogenesis and tumor phenotype. We used a panel of 60 human cancer cell lines (the NCI-60) as a model system to identify relationships among DNA copy number, mRNA expression level, and drug sensitivity. For each of 64 cancer-relevant genes, we calculated all 4,096 possible Pearson's correlation coefficients relating DNA...
