Energy fluctuations shape free energy of nonspecific biomolecular interactions

چکیده
Understanding design principles of biomolecular recognition is a key question of molecular biology. Yet the enormous complexity and diversity of biological molecules hamper the efforts to gain a predictive ability for the free energy of protein-protein, proteinDNA, and protein-RNA binding. Here, using a variant of the Derrida model, we predict that for a large class of biomolecular interactions, it is possible to accurately estimate the relative free energy of binding based on the fluctuation properties of their energy spectra, even if a finite number of the energy levels is known. We show that the free energy of the system possessing a wider binding energy spectrum is almost surely lower compared with the system possessing a narrower energy spectrum. Our predictions imply that low-affinity binding scores, usually wasted in protein-protein and protein-DNA docking algorithms, can be efficiently utilized to compute the free energy. Using the results of Rosetta docking simulations of protein-protein interactions from Andre et al. (Proc. Natl. Acad. Sci. USA 105:16148, 2008), we demonstrate the power of our predictions.

Biomolecular dynamics: order-disorder transitions and energy landscapes.
While the energy landscape theory of protein folding is now a widely accepted view for understanding how relatively weak molecular interactions lead to rapid and cooperative protein folding, such a framework must be extended to describe the large-scale functional motions observed in molecular machines. In this review, we discuss (1) the development of the energy landscape theory of biomolecular...
متن کاملDiffused Solute-Solvent Interface with Poisson-Boltzmann Electrostatics: Free-Energy Variation and Sharp-Interface Limit
A phase-field free-energy functional for the solvation of charged molecules (e.g., proteins) in aqueous solvent (i.e., water or salted water) is constructed. The functional consists of the solute volumetric and solute-solvent interfacial energies, the solute-solvent van der Waals interaction energy, and the continuum electrostatic free energy described by the Poisson-Boltzmann theory. All these...
متن کاملIs stoichiometry-driven protein folding getting out of thermodynamic control?
The views on protein folding have evolved from simple force-driven folding (3), i.e., the sum of many different small interactions (such as van der Waals interactions, hydrophobic interactions, hydrogen bonds, electrostatic interactions and ion pairs), to complex, free energy-driven “folding funnel” model (4) based on the energy landscape theory of protein folding (5). The latter is essentially...
متن کاملMolecular Dynamics Simulation and Free Energy Studies on the Interaction of Salicylic Acid with Human Serum Albumin (HSA)
Human serum albumin (HSA) is the most abundant protein in the blood plasma. Molecular dynamics simulations of subdomain IIA of HSA and its complex with salicylic acid (SAL) were performed to investigate structural changes induced by the ligand binding. To estimate the binding affinity of SAL molecule to subdomains IB and IIA in HSA protein, binding free energies were calculated using the Molecu...
متن کاملA graphical model approach for predicting free energies of association for protein-protein interactions under backbone and side-chain flexibility
Biomolecular systems are governed by changes in free energy, and the ability to predict binding free energies provides both better understanding of biomolecular interactions and the ability to optimize them. We present the first graphical-model based approach, which we call GOBLIN (Graphical mOdel for BiomoLecular INteractions), for predicting binding free energies for all-atom models of protei...
