چکیده

We introduce a natural language interface for building stochastic π calculus models of biological systems. In this language, complex constructs describing biochemical events are built from basic primitives of association, dissociation and transformation. This language thus allows us to model biochemical systems modularly by describing their dynamics in a narrative-style language, while making amendments, refinements and extensions on the models easy. We give a formal semantics for this language and a translation algorithm into stochastic π calculus that delivers this semantics. We demonstrate the language on a model of Fcγ receptor phosphorylation during phagocytosis. We provide a tool implementation of the translation into a stochastic π calculus language, Microsoft Research’s SPiM, which can be used for simulation and analysis. 1 2

Cost Function Modelling for Semi-automated SC, RTG and Automated and Semi-automated RMG Container Yard Operating Systems

This study analyses the concept of cost functions for semi-automated Straddle Carrier (SC), Rubber Tyred Gantry (RTG) and automated Rail Mounted Gantry (RMG) container yard operating cranes. It develops a generic cost based model for a pair-wise comparison, analysis and evaluation of economic efficiency and effectiveness of container yard equipment to be used for decision-making by terminal pla...

Retrieval–travel-time model for free-fall-flow-rack automated storage and retrieval system

Automated storage and retrieval systems (AS/RSs) are material handling systems that are frequently used in manufacturing and distribution centers. The modelling of the retrieval–travel time of an AS/RS (expected product delivery time) is practically important, because it allows us to evaluate and improve the system throughput. The free-fall-flow-rack AS/RS has emerged as a new technology for dr...

Methods for improving simulations of biological systems: systemic computation and fractal proteins.

Modelling and simulation are becoming essential for new fields such as synthetic biology. Perhaps the most important aspect of modelling is to follow a clear design methodology that will help to highlight unwanted deficiencies. The use of tools designed to aid the modelling process can be of benefit in many situations. In this paper, the modelling approach called systemic computation (SC) is in...

Gsim: a Discrete Simulator for Manufacturing Based on Activities and Systems Interaction

In this paper we present a new methodology for modelling manufacturing discrete systems. The main contribution is to cleary differenciate the system and the activity that it performs. Such difference allows to create relationships between them, wich are essential for the model formulation. Through the proposed methodology we aim to developed an easy to use simulation tool for modelling the most...
