Predicting Protein-Protein Interactions Using Relational Features
نویسندگان
چکیده
Motivation: Proteins play a fundamental role in every process within the cell. Understanding how proteins interact, and the functional units they are part of, is important to furthering our knowledge of the entire biological process. There has been a growing amount of work, both experimetal and computational, on determining the protein-protein interaction network. Recently researchers have had success looking at this as a relational learning problem. Results: In this work, we further this investigation, proposing several novel relational features for predicting protein-protein interaction. These features can be used in any classifier. Our approach allows large and complex networks to be analyzed and is an alternative to using more expensive relational methods. We show that we are able to get an accuracy of 81.7% when predicting new links from noisy high throughput data. Contact: [email protected]

Prediction of Protein Sub-Mitochondria Locations Using Protein Interaction Networks
Background: Prediction of the protein localization is among the most important issues in the bioinformatics that is used for the prediction of the proteins in the cells and organelles such as mitochondria. In this study, several machine learning algorithms are applied for the prediction of the intracellular protein locations. These algorithms use the features extracted from pro...
متن کاملIncorporating Graph Features for Predicting Protein-Protein Interactions
This chapter presents applications of machine learning to predicting protein-protein interactions (PPI) in Saccharomyces cerevisiae. Several supervised inductive learning methods have been developed that treat this task as a classification problem over candidate links in a PPI network – a graph whose nodes represent proteins and whose arcs represent interactions. Most such methods use feature e...
متن کاملDiscovering Domains Mediating Protein Interactions
Background: Protein-protein interactions do not provide any direct information regarding the domains within the proteins that mediate the interactions. The majority of proteins are multi domain proteins and the interaction between them is often defined by the pairs of their domains. Most of the former studies focus only on interacting domain pairs. However they do not consider the in...
متن کاملIdentifying Protein-Protein Interaction Sites on a Genome-Wide Scale
Protein interactions typically arise from a physical interaction of one or more small sites on the surface of the two proteins. Identifying these sites is very important for drug and protein design. In this paper, we propose a computational method based on probabilistic relational model that attempts to address this task using high-throughput protein interaction data and a set of short sequence...
متن کاملIn vitro study of drug-protein interaction using electronic absorption, fluorescence, and circular dichroism spectroscopy
In the near future, design of a new generation of drugs targeting proteins will be required. Considering the complex bond between the drug and protein, the structure and stability of the target protein should be considered. So far, a series of in vitro investigations have been conducted with the aim of predicting drug-biological medium interactions. In these studies, use of spectroscopic method...
