PFP/ESG: automated protein function prediction servers enhanced with Gene Ontology visualization tool
نویسندگان
چکیده
UNLABELLED Protein function prediction (PFP) is an automated function prediction method that predicts Gene Ontology (GO) annotations for a protein sequence using distantly related sequences and contextual associations of GO terms. Extended similarity group (ESG) is another GO prediction algorithm that makes predictions based on iterative sequence database searches. Here, we provide interactive web servers for the PFP and ESG algorithms that are equipped with an effective visualization of the GO predictions in a hierarchical topology. AVAILABILITY PFP/ESG servers are freely available at http://kiharalab.org/web/pfp.php and http://kiharalab.org/web/esg.php, or access both at http://kiharalab.org/pfp_esg.php. SUPPLEMENTARY INFORMATION Supplementary data are available at Bioinformatics online.

Enhanced Sequence-Based Function Prediction Methods and Application to Functional Similarity Networks
After reviewing the underlying framework required for computational function prediction in the previous chapter, we discuss two advanced sequencebased function prediction methods developed in our group, namely the Protein Function Prediction (PFP) method and the Extended Similarity Group (ESG) method. PFP extends the traditional homology search by incorporating functional associations between p...
متن کاملESG: extended similarity group method for automated protein function prediction
MOTIVATION Importance of accurate automatic protein function prediction is ever increasing in the face of a large number of newly sequenced genomes and proteomics data that are awaiting biological interpretation. Conventional methods have focused on high sequence similarity-based annotation transfer which relies on the concept of homology. However, many cases have been reported that simple tran...
متن کاملThe PFP and ESG protein function prediction methods in 2014: effect of database updates and ensemble approaches
BACKGROUND Functional annotation of novel proteins is one of the central problems in bioinformatics. With the ever-increasing development of genome sequencing technologies, more and more sequence information is becoming available to analyze and annotate. To achieve fast and automatic function annotation, many computational (automated) function prediction (AFP) methods have been developed. To ob...
متن کاملEnhanced automated function prediction using distantly related sequences and contextual association by PFP.
The impetus for the recent development and emergence of automated function prediction methods is an exponentially growing flood of new experimental data, the interpretation of which is hindered by a shortage of reliable annotations for proteins that lack experimental characterization or significant homologs in current databases. Here we introduce PFP, an automated function prediction server tha...
