Structure and Evolution of animal mitochondrial tRNAs
نویسنده
چکیده
Transfer RNAs are ancient molecules whose origin goes back to the beginning of life on earth. As key partners in the ribosome-translation machinery, tRNAs read genetic information on messenger RNA and deliver codon specific amino acids for peptide bond synthesis to the ribosome. They are present in all types of cells as well as in organelles. Animal mitochondria tRNAs show a low level of primary sequence conservation and exhibit “bizarre” secondary structures, lacking complete domains of the classical cloverleaf. The knowledge about their tertiary folds and the stabilizing networks remains fragmentary. They are hard to detect and frequently missed in genome annotations. Here, an automated annotation procedure for mitochondrial tRNA genes in Metazoa, based on sequence and structural information, and integrated into a novel whole genome annotation pipeline, is described. The established tRNAdb system was adapted to handle mitochondrial tRNA sequences. This provides a data storage system with adequate capacity and functions for a deep data analysis. The Leontis-Westhof rules for isosteric base pairs were implemented to identify conserved tertiary interactions. The new annotation method, applied to re-annotate thousands of available metazoan mitochondrial genomes, allows comparative studies that cover the whole metazoan kingdom. The analysis of this comprehensive set of mitochondrial tRNA genes gives new insights into the evolution of structures of mitochondrial tRNA sequences as well as into the mechanisms of genome rearrangements. This reveales frequent losses of tRNA genes, but also frequent independent losses of individual parts of tRNA genes,

The Roles of Compensatory Evolution and Constraint in Aminoacyl tRNA Synthetase Evolution
Mitochondrial protein translation requires interactions between transfer RNAs encoded by the mitochondrial genome (mt-tRNAs) and mitochondrial aminoacyl tRNA synthetase proteins (mt-aaRS) encoded by the nuclear genome. It has been argued that animal mt-tRNAs have higher deleterious substitution rates relative to their nuclear-encoded counterparts, the cytoplasmic tRNAs (cyt-tRNAs). This dynamic...
متن کاملSequence Variations of Mitochondrial DNA Displacement-Loop in Iranian Indigenous Sheep Breeds
Mitochondrial DNA (mtDNA) has been used extensively to study population genetics because it has the unique features of maternal inheritance, a relatively fast rate of evolution and lack of recombination. A total of 82 unrelated sheep from 10 Iranian indigenous sheep breeds were investigated to determinate the maternal genetic diversity using a sequence of a 685 bp segment of the displacement lo...
متن کاملAnnotating animal mitochondrial tRNAs: an experimental evaluation of four methods
We present the results of an experimental analysis of four methods for identifying animal mitochondrial tRNAs tested on a dataset consisting of 6,600 tRNAs extracted from the entire set of complete animal mitochondrial genomes in GenBank. Methods were evaluated based on false negatives (missing actual tRNAs) and false positives (falsely identifying tRNAs). An exploration of training covariation...
متن کاملCytonuclear Interactions in the Evolution of Animal Mitochondrial tRNA Metabolism
The evolution of mitochondrial information processing pathways, including replication, transcription and translation, is characterized by the gradual replacement of mitochondrial-encoded proteins with nuclear-encoded counterparts of diverse evolutionary origins. Although the ancestral enzymes involved in mitochondrial transcription and replication have been replaced early in eukaryotic evolutio...
متن کاملMitochondrial Diversity and Phylogenetic Structure of Marghoz Goat Population
The genetic diversity and phylogenetic structure was analyzed in Marghoz goat population by mitochondrial DNA sequences. Phylogenetic analysis was carried out using hyper variable region 1 (968 bp) obtained form 40 animals. Marghoz goat proved to be extremely diverse (average haplotype diversity of 0.999) and the nucleotide diversity values 0.022. A total of 40 Marghoz goats were grouped into s...
