HAD, a data bank of heavy-atom binding sites in protein crystals: a resource for use in multiple isomorphous replacement and anomalous scattering.

چکیده
Information on the preparation and characterization of heavy-atom derivatives of protein crystals has been collected, either from the literature or directly from protein crystallographers, and assembled in the form of a heavy-atom data bank (HAD). The data bank contains coordinate data for the heavy-atom positions in a form that is compatible with the crystallographic data in the Brookhaven Protein Data Bank, together with a wealth of information on the crystallization conditions, the nature of the heavy-atom reagent and references to relevant publications. Some statistical information derived from the data bank, such as the most popular heavy-atom derivatives, is also included. The information can be directly accessed and should be useful to protein crystallographers seeking to improve their success in preparing heavy-atom derivatives for the methods of isomorphous replacement and anomalous dispersion. The World Wide Web address of HAD is http://www.icnet.uk/bmm/had.

ANODE: anomalous and heavy-atom density calculation
The new program ANODE estimates anomalous or heavy-atom density by reversing the usual procedure for experimental phase determination by methods such as single- and multiple-wavelength anomalous diffraction and single isomorphous replacement anomalous scattering. Instead of adding a phase shift to the heavy-atom phases to obtain a starting value for the native protein phase, this phase shift is...
متن کاملEnantiomorphous phase doublets from isomorphous replacement or anomalous scattering
A direct-methods procedure has been proposed for separating the phase doublet resulting from the use of either isomorphous replacement or anomalous scattering techniques. The phase doublet is expressed as ~#u= ~h±lA~.l. Formulae combining the structure-factor relationships with the phase-doublet information are given. Problems concerning the practical applications are also discussed. A test cal...

BACKGROUND Ribosomes are the universal cellular organelles that accomplish the translation of the genetic code into proteins. Electron cryo-microscopy (cryo-EM) has yielded fairly detailed three-dimensional reconstructions of ribosomes. These were used to assist in the determination of higher resolution structures by X-ray crystallography. RESULTS Molecular replacement studies using cryo-EM r...
متن کاملElucidating the medium-resolution structure of ribosomal particles: an interplay between electron cryo-microscopy and X-ray crystallography
Results: Molecular replacement studies using cryo-EM reconstructions provided feasible packing schemes for crystals of ribosomes and their two subunits from Thermus thermophilus, and of the large subunits from Haloarcula marismortui. For the large subunits, these studies also confirmed the major heavy-atom sites obtained by single isomorphous replacement combined with anomalous diffraction (SIR...
متن کاملScreening for phasing atoms in protein crystallography.
Introduction Determining crystallographic phases remains a key step in the solution of macromolecular structures. For most novel structures, phases must be determined experimentally using methods that rely on finding the positions of a few special (either electron-dense ‘heavy’, or anomalously scattering) atoms. The scattering contribution of these atoms, in combination with knowledge of their ...
