چکیده

The rebinding effect is a phenomenon which occurs when observing a ligand-receptor binding process. On the macro scale this process comprises the Markov property. This Makovian view is spoiled when switching to the atomistic scale of a binding process. We therefore suggest a model which accurately describes the rebinding effect on the atomistic scale by allowing “intermediate” bound states. This allows us to define an indicator for the magnitude of rebinding and to formulate an optimization problem. The results form our examples show good agreement with data form laboratory. ∗[email protected][email protected]

Determination of a Matrix Function in the Form of f(A)=g(q(A)) Where g(x) Is a Transcendental Function and q(x) Is a Polynomial Function of Large Degree Using the Minimal Polynomial

Matrix functions are used in many areas of linear algebra and arise in numerical applications in science and engineering. In this paper, we introduce an effective approach for determining matrix function f(A)=g(q(A)) of a square matrix A, where q is a polynomial function from a degree of m and also function g can be a transcendental function. Computing a matrix function f(A) will be time- consu...

Interplay of receptor memory and ligand rebinding

Rapid rebinding of molecular interaction partners that are in close proximity after dissociation leads to a dissociation and association kinetics that can profoundly differ from predictions based on bulk reaction models. The cause of this effect can be traced back to the non-Markovian character of the ligand’s rebinding time probability density function, reflecting the fact that, for a certain ...

Effect of DNA binding on geminate CO recombination kinetics in CO-sensing transcription factor CooA.

Carbon monoxide oxidation activator (CooA) proteins are heme-based CO-sensing transcription factors. Here we study the ultrafast dynamics of geminate CO rebinding in two CooA homologues, Rhodospirillum rubrum (RrCooA) and Carboxydothermus hydrogenoformans (ChCooA). The effects of DNA binding and the truncation of the DNA-binding domain on the CO geminate recombination kinetics were specifically...

Kinetic modulation in carbonmonoxy derivatives of truncated hemoglobins: the role of distal heme pocket residues and extended apolar tunnel.

Truncated hemoglobins (trHbs), are a distinct and newly characterized class of small myoglobin-like proteins that are widely distributed in bacteria, unicellular eukaryotes, and higher plants. Notable and distinctive features associated with trHbs include a hydrogen-bonding network within the distal heme pocket and a long apolar tunnel linking the external solvent to the distal heme pocket. The...

Some Results on Forgotten Topological Coindex

The forgotten topological coindex (also called Lanzhou index) is defined for a simple connected graph G as the sum of the terms du2+dv2 over all non-adjacent vertex pairs uv of G, where du denotes the degree of the vertex u in G. In this paper, we present some inequalit...
