چکیده

We present a new energy-minimization framework for the graph isomorphism problem which is based on an equivalent maximum clique formulation. The approach is centered around a fundamental result proved by Motzkin and Straus in the mid-1960s, and recently expanded in various ways, which allows us to formulate the maximum clique problem in terms of a standard quadratic program. The attractive feature of this formulation is that a clear one-to-one correspondence exists between the solutions of the quadratic program and those in the original, combinatorial problem. To solve the program we use the so-called \replicator" equations, a class of straightforward continuousand discretetime dynamical systems developed in various branches of theoretical biology. We show how, despite their inherent inability to escape from local solutions, they nevertheless provide experimental results which are competitive with those obtained using more elaborate meaneld annealing heuristics.

A New Test for Interval Graphs

An interval graph is the intersection graph of a collection of intervals. Interval graphs are a special class of chordal graphs. This class of graphs has a wide range of applications. Several linear time algorithms have been designed to recognize interval graphs. Booth & Lueker first used PQ-trees to recognize interval graphs in linear time. However, the data manipulation of PQ-trees is rather ...

Asymptotic Delsarte cliques in distance-regular graphs

We give a new bound on the parameter λ (number of common neighbors of a pair of adjacent vertices) in a distance-regular graph G, improving and generalizing bounds for strongly regular graphs by Spielman (1996) and Pyber (2014). The new bound is one of the ingredients of recent progress on the complexity of testing isomorphism of strongly regular graphs (Babai, Chen, Sun, Teng, Wilmes 2013). Th...

SIMCOMP/SUBCOMP: chemical structure search servers for network analyses

One of the greatest challenges in bioinformatics is to shed light on the relationship between genomic and chemical significances of metabolic pathways. Here, we demonstrate two types of chemical structure search servers: SIMCOMP (http://www.genome.jp/tools/simcomp/) for the chemical similarity search and SUBCOMP (http://www.genome.jp/tools/subcomp/) for the chemical substructure search, where b...

Extracting of All Maximal Cliques: Monotone System Approach

NP-complicated problems have been described in the graph theory. An example is the extracting of all maximal cliques from a graph. Many algorithms for solving this problem have been described. However, complexity is linear to the number of maximal cliques. This paper discusses a new approach for extracting maximal cliques, based on the monotone system theory. The complexity of the presented alg...
