چکیده

Markov chain Monte Carlo methods are frequently used in the analyses of genetic data on pedigrees for the estimation of probabilities and likelihoods which cannot be calculated by existing exact methods. In the case of discrete data, the underlying Markov chain may be reducible and care must be taken to ensure that reliable estimates are obtained. Potential reducibility thus has implications for the analysis of the mixed inheritance model, for example, where genetic variation is assumed to be due to one single locus of large effect and many loci each with a small effect. Similarly, reducibility arises in the detection of quantitative trait loci from incomplete discrete marker data. This paper aims to describe the estimation problem in terms of simple discrete genetic models and the single-site Gibbs sampler. Reducibility of the Gibbs sampler is discussed and some current methods for circumventing the problem outlined.

Multipoint Linkage Analyses for Disease Mapping in Extended Pedigrees: a Markov Chain Monte Carlo Approach

Multipoint linkage analyses of genetic data on extended pedigrees can involve exact computations which are infeasible. Markov chain Monte Carlo methods represent an attractive alternative, greatly extending the range of models and data sets for which analysis is practical. In this paper, several advances in Markov chain Monte Carlo theory, namely joint updates of latent variables across loci an...

Statistical Applications in Genetics and Molecular Biology

We present a method for improving the power of linkage analysis by detecting chromosome segments shared identical by descent (IBD) by individuals not known to be related. Existing Markov chain Monte Carlo methods sample descent patterns on pedigrees conditional on observed marker data. These patterns can be stored as IBD graphs, which express shared ancestry only, rather than specific family re...

Finding starting points for Markov chain Monte Carlo analysis of genetic data from large and complex pedigrees.

Genetic data from founder populations are advantageous for studies of complex traits that are often plagued by the problem of genetic heterogeneity. However, the desire to analyze large and complex pedigrees that often arise from such populations, coupled with the need to handle many linked and highly polymorphic loci simultaneously, poses challenges to current standard approaches. A viable alt...

Spatial count models on the number of unhealthy days in Tehran

Spatial count data is usually found in most sciences such as environmental science, meteorology, geology and medicine. Spatial generalized linear models based on poisson (poisson-lognormal spatial model) and binomial (binomial-logitnormal spatial model) distributions are often used to analyze discrete count data in which spatial correlation is observed. The likelihood function of these models i...
