VESPA: Very large-scale Evolutionary and Selective Pressure Analyses
نویسندگان
چکیده
Background. Large-scale molecular evolutionary analyses of protein coding sequences requires a number of preparatory inter-related steps from finding gene families, to generating alignments and phylogenetic trees and assessing selective pressure variation. Each phase of these analyses can represent significant challenges, particularly when working with entire proteomes (all protein coding sequences in a genome) from a large number of species. Methods. We present VESPA, software capable of automating a selective pressure analysis using codeML in addition to the preparatory analyses and summary statistics. VESPA iswritten in python andPerl and is designed to runwithin aUNIX environment. Results. We have benchmarked VESPA and our results show that the method is consistent, performs well on both large scale and smaller scale datasets, and produces results in line with previously published datasets. Discussion. Large-scale gene family identification, sequence alignment, and phylogeny reconstruction are all important aspects of large-scale molecular evolutionary analyses. VESPA provides flexible software for simplifying these processes along with downstream selective pressure variation analyses. The software automatically interprets results from codeML and produces simplified summary files to assist the user in better understanding the results. Contribution to the molecular systematics of the genus Capoeta from the south Caspian Sea basin using mitochondrial cytochrome b sequences (Teleostei: Cyprinidae)
Traditionally, Capoeta populations from the southern Caspian Sea basin have been considered as Capoeta capoeta gracilis. Study on the phylogenetic relationship of Capoeta species using mitochondrial cytochrome b gene sequences show that Capoeta population from the southern Caspian Sea basin is distinct species and receive well support (posterior probability of 100%). Based on the tree topologie...
متن کاملPredictive Control of Gas Injection in Natural Gas Transport Networks
The present sought to draw a comparison between Model Predictive Control performance and two other controllers named Simple PI and Selective PI in controlling large-scale natural gas transport networks. A nonlinear dynamic model of representative gas pipeline was derived from pipeline governing rules and simulated in SIMULINK® environment of MATLAB®. Control schemes were designed to provide a s...
متن کاملA partition-based algorithm for clustering large-scale software systems
Clustering techniques are used to extract the structure of software for understanding, maintaining, and refactoring. In the literature, most of the proposed approaches for software clustering are divided into hierarchical algorithms and search-based techniques. In the former, clustering is a process of merging (splitting) similar (non-similar) clusters. These techniques suffered from the drawba...
متن کاملUse of estimated evolutionary strength at the codon level improves the prediction of disease-related protein mutations in humans.
Predicting the functional impact of protein variation is one of the most challenging problems in bioinformatics. A rapidly growing number of genome-scale studies provide large amounts of experimental data, allowing the application of rigorous statistical approaches for predicting whether a given single point mutation has an impact on human health. Up until now, existing methods have limited the...
متن کاملOPTIMAL CONSTRAINED DESIGN OF STEEL STRUCTURES BY DIFFERENTIAL EVOLUTIONARY ALGORITHMS
Structural optimization, when approached by conventional (gradient based) minimization algorithms presents several difficulties, mainly related to computational aspects for the huge number of nonlinear analyses required, that regard both Objective Functions (OFs) and Constraints. Moreover, from the early '80s to today's, Evolutionary Algorithms have been successfully developed and applied as a ...
