چکیده

In this paper we show how Constraint Programming (CP) techniques can improve the efficiency and applicability of grid-based algorithms for optimising surface contact between complex solids. We use BiGGER [1] (Bimolecular complex Generation with Global Evaluation and Ranking) to illustrate the method as applied to modelling protein interactions, an important effort in current bioinformatics. BiGGER prunes the search space by maintaining bounds consistency on interval constraints that model the requirement for the shapes to be in contact but not overlapping, and by using a branch and bound approach to search the models with the best fit. This CP approach gives BiGGER some efficiency advantages over popular protein docking methods that use Fourier transforms to match protein structures. We also present an efficient algorithm to actively impose a broad range of constraints or combinations of constraints on distances between points of the two structures to dock, which allows the use of experimental data to increase the effectiveness and speed of modelling protein interactions and which cannot be done as efficiently in Fourier transform methods. This shows that constraint programming provides a different approach to protein docking (and fitting of shapes in general) that increases the scope of application while improving efficiency.

Improving Protein Docking with Constraint Programming and Coevolution Data

Background: Constraint programming (CP) is usually seen as a rigid approach, focusing on crisp, precise, distinctions between what is allowed as a solution and what is not. At first sight, this makes it seem inadequate for bioinformatics applications that rely mostly on statistical parameters and optimization. The prediction of protein interactions, or protein docking, is one such application. ...

Accelerating and focusing protein-protein docking correlations using multi-dimensional rotational FFT generating functions

MOTIVATION Predicting how proteins interact at the molecular level is a computationally intensive task. Many protein docking algorithms begin by using fast Fourier transform (FFT) correlation techniques to find putative rigid body docking orientations. Most such approaches use 3D Cartesian grids and are therefore limited to computing three dimensional (3D) translational correlations. However, t...

A Novel Protein Soft Docking Algorithm Based on Spectral Analysis of Shape Complementarity

We describe a novel method for predicting protein docking conformations using spectral analysis techniques. Rigid-body docking methods based on shape complementarity, particularly Fourier transform based techniques are successful for docking monomers with conformations adopted at binding (complexed conformations) [4]. This approach is very efficient because a complete search over all six degree...

Improving CAPRI predictions: optimized desolvation for rigid-body docking.

The ICM Docking and Interface Side-Chain Optimization (ICM-DISCO) showed promising predictive results during the first CAPRI experiment by successfully finding medium- or high-accuracy models in 3 of the 7 targets. A key factor was the ability to recognize near-native rigid-body geometries in a relatively low number of alternative docking poses, together with the successful refinement of the ri...

Monte Carlo refinement of rigid-body protein docking structures with backbone displacement and side-chain optimization.

Structures of hitherto unknown protein complexes can be predicted by docking the solved protein monomers. Here, we present a method to refine initial docking estimates of protein complex structures by a Monte Carlo approach including rigid-body moves and side-chain optimization. The energy function used is comprised of van der Waals, Coulomb, and atomic contact energy terms. During the simulati...
