Hairpin Structures in DNA Words
نویسندگان
چکیده
We formalize the notion of a DNA hairpin secondary structure, examining its mathematical properties. Two related secondary structures are also investigated, taking into the account imperfect bonds (bulges, mismatches) and multiple hairpins. We characterize maximal sets of hairpin-forming DNA sequences, as well as hairpin-free ones. We study their algebraic properties and their computational complexity. Related polynomial-time algorithms deciding hairpin-freedom of regular sets are presented. Finally, effective methods for design of long hairpinfree DNA words are given.

Hairpin Structures Defined by DNA Trajectories TR – 2006 – 001 , F EBRUARY 2006
We examine scattered hairpins, which are structures formed when a single strand folds into a partially hybridized stem and a loop. To specify different classes of hairpins, we use the concept of DNA trajectories, which allows precise descriptions of valid bonding patterns on the stem of the hairpin. DNA trajectories have previously been used to describe bonding between separate strands. We are ...
متن کاملA Formal Language Analysis of DNA Hairpin Structures
The concept of hairpin structures in formal languages is motivated from the biocomputing and bioinformatics fields. Hairpin (-free) DNA structures have numerous applications to DNA computing and molecular genetics in general. A word is called hairpin-free if it cannot be written in the form , with certain additional conditions, for an involution (a function with the property that equals the ide...

متن کاملWatson-Crick Bordered Words and their Syntactic Monoid
DNA strands that, mathematically speaking, are finite strings over the alphabet {A, G, C, T} are used in DNA computing to encode information. Due to the fact that A is Watson-Crick complementary to T and G to C, DNA single strands that are Watson-Crick complementary can bind to each other or to themselves in either intended or unintended ways. One of the structures that is usually undesirable f...
